Why is activation energy important?

Activation energy controls the sensitivity of the assumed degradation mechanism to temperature, so an unjustified Ea can materially change the acceleration factor.

Can Arrhenius be used for thermal cycling?

Not by itself. Thermal-cycling fatigue is normally represented with a cycle-based fatigue model rather than a simple constant-temperature Arrhenius relation.
